It is a typical Portuguese communal flag, with the coat of arms centred on a plain dark blue field.

Coat of arms

Shield Or, a bar wavy charged with four tunas Argent, in chief a fleur-de-lis Azure, in base two dragon eagles rampant respectant Gules. Mural crown Argent with four visible towers (town rank) and white scroll with inscription in black capitals "".
Meaning:
The commune's name giver Gonçalo, called Lucky Gonçalo, was born in 1360 in Lagos as son of a family of tuna fishermen, he became well known by the "miracle of the tunas", a barrel full of tunas, refilling itself, whenever the people took away some fish. The bar wavy charged with tunas is reminding on that miracle. The fleur-de-lis is reminding on Infant Dom Henrique and is taken from his personal arms. It is furthermore representing former Santa Maria commune. The dragon lions are presented in monuments in the city of Lagos and are taken from the arms of former São Sebastão commune.

Presentation of São Gonçalo de Lagos

São Gonçalo de Lagos Commune is one of the 14 communes of Caminha Municipality; it had 22 095 inhabitants in 2011 and covers 29.2 km². São Gonçalo de Lagos was officially established on 26 August 2015, when the former Lagos (São Sebastão e Santa Maria) commune had been renamed.

Coat of arms

Shield Gules, two dragon eagles affronty Argent, in chief a coronet Or surrounding a bundle of three arrows Argent. Mural crown Argent with three visible towers (village rank) and white scroll with inscription in black initials: "S. SEBASTIÃO - LAGOS".
Meaning:
The arrows probably are attributes of St. Sebastian, the local patron saint and name giver.

Coat of arms

Shield Argent with base wavy of Vert and Argent, an Algarvian canoe Sable masted of the same garnished Gules, in sinister chief a fleur-de-lis Azure. Mural crown Argent with three visible towers (village rank) and white scroll with inscription in black initials: "LAGOS - SANTA MARIA".
Meaning:
The base wavy is representing the Atlantic. The fleur-de-lis is an attribute of St. Mary, the commune's name giver (Patron saint is however São Gonçalo). The canoe was a typical vessel in the area.((The fleur-de-lis in those arms then probably isn't an attribute of St.Mary (the local patron saint had already been St. Gonçalo) )).
