You can see the flag of Cobra here. It's a red and white
(or, in another version, all red) cobra's head on a blue banner.

I vaguely recall seeing a white flag with a star, a streak
following after it, and the words G.I.JOE, in red and blue. Not very
creative.

The flag of the GI Joe team itself is rather dull — silver, with a
vertical triband of red-white-blue culminating in three stars of the
same color at the bottom and the team name + one blue star on top.

There is currently a new TV series airing in the US, "GI Joe: Sigma Six." In it
the GI Joe task force uses a completely different flag — white, with a UN-blue
wreath enclosing a black gridwork globe with an outlined "S" at the prime
meridian and the world's continents superimposed over it, again in UN blue.
The change may be due to the fact that new series
is a US/Japan coproduction: the old design may have been thought too
Yankee-centric.
